In place upgrade from Domain running 2000 to 2003 R2

I have 2 DCs one running 2003 and the other which is the schema master is on 2000, what is the best way to do an in place upgrade to Windows 2003 R2 and make it the schema master using the same Hardware.
 I tried raising the functionality level on 2003 but failed.
