Have you gone to the WindowsUpdate or MicrosoftUpdate site manually and getting all of the updates? Once MU doesn't see anymore update then you are protected and AU should stop asking to install those updates.
Chances are you are having permission issues or something that is preventing all updates from being installed and is not necessarily related to Automatic Updates.
1st - disable automatic updates via Services
2nd - Delete all the files in SoftwareDistribution (found in Windows folder)
3rd - Go to Internet options > Settings > View Objects and delete WUWebControl Class

>>The "Reboot" message appears every single time the user launches a program called
>>"Crystal Reports". This can be replicated under different profiles.
now the problem has changed? what does the event log say? Surely something is logged when the reboot icon appears.
Start>Run>eventvwr.msc
We would need a lot more info on what Crystal reports is doing, especially if it is used with PeopleSoft.

You could go into the Automatic Updates settings and set it to Automatically download the updates, and install them on the schedule I specify. See this link
