If you have used the Registry Cleaner component of that product then that explains the problem.
There isn't a single Registry Cleaner/Optimizer out there that doesn't cause problems when it starts deleting what it believes to be orphaned entries.
I've hosed perfectly fine installations when testing them out - and the systems exhibit exactly what you descibe; slow opening of anything and a ton of disk activity.
If you chose the option of backing up the original copy of the Registry before you ran it, you might want to consider a roll-back.
I did not save the Registry. Shall System Restore do the trick? I do not thing so.
So how about formatting the HDD after extensive back-up?
It is unbelievable that Registry Cleaners cause more problems than they solve. I forked out a lot of money to buy these so called 'Cleaners'.
What shall I do? Which software which can optimize the registry without harming it?
I am really perplexed a aghast.
It is not normally necessary to "clean" the registry. Windows knows what's going on in there.
A System Restore might work if you can roll back to before you ran the Cleaner - however, I'm not sure how much software will need to be reinstalled afterwards.

If you keep your machine clean of Malware and defrag it occasionally and don't install a bunch of Trial/Freeware etc, then you should never need these programs that claim to be the "only" program to make your computer run well. In fact almost every single one of them are completely unnecessary.

Do you have enough memory? This sounds like you don't have enough resources to run stuff properly.
