Agree with Steve, that it seems not to be correctly configured in bios, so if you can't get it correctly configured in bios, i suggest you upgrade your bios to the latest version.
Have a look at the Intel document. It explains in depth why this is happening (at least on an Intel MB).

It sounds like the cd is not configured in the bios correctly, go into the bios and verify the second HD and the cd are set correctly, and also check the jumpers to make sure they are set correctly (master/slave)
