This is the second time this has happened after a fresh install. I installed windows xp pro and all my programs. The system would take about 30 seconds to boot the windows desktop. After a few weeks my primary hard drive would click and freeze periodically which made me think the hard drive was bad. I ran the WD diagnostic tools and it passed with no issues. I ran checkdisk on c. After that I didn't have any noticeable problems once the system boots up but it would then take 2 minutes to boot. I decided to rebuild it. After I rebuilt it the same thing happened. Freez and then slow boot after rebuild. I would send it back to WD but I am afraid they won't find any problems. I have defragmented c, paging and registry using Diskkeeper. I have scanned for virsuses, spyware and malware. I think I have a hardware issue but not sure. Is the WD diagnostic software you download the same that WD uses so sending it back to them would be useless?
