Had the same problem and you pointed me in the right direction. Uninstall IE8 did the trick, however it wasn't a good long term solution from as WSUS would eventually push IE8 down again to the problem computer. A bit more checking showed that IE8 and the 'Ask' toolbar are a bad combination. Uninstall the 'Ask' toolbar rather than IE8 and get the same result - boot.ini is no longer deleted on each reboot. So you can use the recovery console and bootcfg /rebuild to put it back and everything should work.
Of course if you don't have the 'Ask' toolbar installed, you're probably stuck removing IE8

It might be a virus that's deleting the file. I once came across a PC that had a similar problem. You may have to update your antivirus and do a complete system scan.
