Don't use Partition magic. Remember, OS/2 needs to be in the first 1024 cyl. Here is how I have my drive formated, using OS/2 FDISK or LVM (eCS or WSeB):
Disk 1 (40GB)
C: - 2 gb FAT16
E: - 2 gb FAT16
F: - 2 gb FAT16
H: - 4 gb HPFS ( it does reside in the first 1024 cyl, when viewing the disk
I: - 26 gb HPFS
Disk 2 (40GB)
G: - 10 gb NTFS - actually resides on my Disk2 (40GB)
H: - 4 gb NTFS
J: - 24 gb JFS (journal file system)
To access such large disk drives on OS/2, put DANIS IDE drivers on your OS/2 boot disks and modify the config.sys, and place:
SET COPYFROMFLOPPY=1
so the cd install will get the latest files, instead of the ones on the CD

I think the most easy way to go is not to use PM to partion the disk but plain old fdisk (also no need because new installation)
Newer versions of PM do not support OS/2.
