Access Denied to SOME offline files only under My Documents

Recently we did some hardware changes on our SBS 2003 server and the User Home folders were moved. We redirect our My Documents from our client Win XP computers to the server.
The links were broken but I have manged to move the target folder for My Docs ok now and see the folders.
The problem is that not all files under various folders in My Docs have the synch icon and those that don't cannot be opened. Access is denied.Other files happily open ok and all folders are synch'd with access.
1. I have made sure that the user is the owner of the user folder and all permissions are correctly inherited.
2. I have tried to purge the offline files and re-initialise the offline database on the local cache. No change.
3. There has only been one user on the client computer.
4. As administrator on the server all the files can be opened ok for the user.
5. If the offending file is copied to a share folder elsewhere on the server by the admin then the user can open the file ok.

Reading other questions as not helped as have not found this scenario before. Hope someone can help as I do not want to have to copy all these files elswhere.
