Publishing an Application

I am publishing an application for the first time (I have never published an app before). How can I specify what directory it will create on the machine when installed? My current published app just creates a shortcut in the startmenu and I can't even figure out where it points to. I was looking at my publish settings and I do have "use .deploy extension" checked.
