Your on the right path for sure.
I can't suggest a better way to deliver multiple flash files.
Using flv files will allow you to use one player and all that you need to change depending on the user input is the reference to the flv.
Should you wish to change players at some point (they regularly improve) you don't have to rebuild any swf files. Nice.

I don't know how good (i.e. efficient) 3ds max is at rendering Flash, but I've always used and loved Swift 3D for producing 3D animation targetted at Flash output. See the software at www.erain.com
