I have a number of customers running two BES servers as they do their migration from 3.6 to version 4.1 using the same Exchange server. What I did was setup the new server with a new SRP ID, Auth Key etc and setup a different MAPI client to access Exchange. For example the old server was using a username of BlackBerry and I setup the new server using BESadmin as the MAPI client. What I would then do is remove the user from 3.6 and add them into 4.1, before activating the device I normally upgrade them to the latest firmware as most devices on the 3.6 installations are older models running outdated software.
With your blackberry Box software you just need to ensure you have Server 2003 with SP1, you will also need IIS installed prior to installing Exchange System Manager. Also to prepare your self for the MS patches that stop users sending email go into AD and from the view menu select "Advanced Feature". Once you select this view go to each BES user and open the account properties and select the Security tab. From this tab add the blackberry account username (e.g. BESadmin) and then tick "send as" in the permissions options.

you can't have two BB servers simaltaneosly hosting mail from the same mailbox.....ie, you can't have one user on two BESs.
But there is nothing at all wrong with running two BESs with connectors to the same exchange server......it is the prefered method of migrating users.
Set up the 4.1 on the temp box, move the users to that box, upgrade the old box to 2003 and Bes 4.1 and then move your users from the temp box back to the newly upgraded box.
It's a perfectly normal, perfectly workable migration/upgrade plan.
