If I use an html checkbox with runat="server", how would I iterate through them?

I need to build a form which will consistof 300 checkboxes. (I know this is a lot, but this is a very specific requirement. that I cannot change)
I need a 'simple' way of attaching a unique code (integer) to each of the cheboxes..
My problem is that I can only get this working by using ListItems in a CheckBoxList instead of actual CheckBoxes. This doesnt work with the layout as the 300 checkboxes are spread over the page with different cells in a html table - therefor multiple CheckBoxLists would be required which starts getting complicated.
Is there an easy way to do this?

I could use:
<input id="Checkbox22" type="checkbox" value="22" runat="server" />
But is that acceptable for .Net web application???
