How do I clear these out? Do I just delete everything through windows explorer or is there some utility?

Clearing out Temporary internet files can be little tricky when IIS is running (and particularly when ASPNET process is showing up in the Task Manager).
1) iisreset /stop
2) Navigate to Temporary Internet Files within .NET Framework folder in Windows.
3) Clear off the folder of its contents.
4) iisreset /start
This should solve your problem.

When ASP.NET compiles pages, it includes references for every DLL that is referenced.
You could try clearing out the VSWebCache and the Temporary ASP.NET Files for referenced, but if you don't solve the root problem, it will just come back to haunt you.
