You just need to sign the jar containing the library needed to read the registry and include it in an archive tag

I want to read and write to client windows registry using the trusted applets(signed applets) using the JNI (java Native Interface).
The DLL for native code(C code) is to be downloaded from tomcat server to client machine.
Anybody done this before? Please help me on this?

The other thing you could do is to change your applet into a real app and use Java Web Start.. It will distribute any native libraries and JARs needed with your application.
