You could try using another module that supports SOCKS. A cursory search in CPAN yield the following component suite, which includes an FTP client and a SOCKSifying module:

There may be others.
Another alternative is to use a local ftp client application by way of a shell. Furthermore, you could try compiling a socksified Perl executable, as the FAQ suggested:

Other than that, I don't know what else can be done.

I'm sorry, but I am not familiar with SOCKS at all. The only information I could find on the web was a question posted to the Perl Monks site with a rather pedantic answer, saying
"[t]he documentaion in Net::SOCKS appears to be pretty detailed to me."
This is the only documentation on Net::SOCKS I could find:
