I have a development server running apache on port 9012 and I for the life of me can't get this command to bring the port with it. I don't need to hide the port all I need is this.
mysite.com:9012/* ----> mysite.com:9012/cgi-bin/si

Your RewriteRule places in your httpd.conf won't do anything with a port. It changes two variables of the request record: r->uri and r->filename. Other data is not touched.
If your cgi script does not get the correct port in its environment, check your ServerName directive (it should look like ServerName example.com:9012) and your UseCanonicalName setting. With set to on, the port supplied by the ServerName directive should be passed to scripts.
