Hackers attack, resulting are replaced *.dll files and other programs running in the background "pretending" to be windows processes. How to protect ?

How to track down malicious processes that pose as windows components, but do a little "spying" job and who knows what else?
Hijackthis, M.antisp, and other antispyware software will detect only known threats.
Wintasks 5 is good for tracing processes (but how to make sense out of it, since you got like a gazillion *.dlls, processes, treads ?)
So for now, I hope to come across one of those gikky Gates hating hackers that have no girlfriends and too much time on their hands, and maybe I'd exchange my own idea of cruelty, but in the meantime I gotta do something to protect my herd of loyal sheep-puters against the "woolfs".
Ideas?

P.S. Ya, I could always reinstall/repair Windows, but then what if the replaced driver/process comes as a part of "corporate" non-windows installation?
