How I ensure my system and external drives are free of viruses after reinstalling Vista

Hello, I am running a system VISTA Sp1, with Kapersky firewall/virus/spyware and windows defender, though a router in a local network (in my house) and connected to the internet.

An account with Rapidshare.com and another email account both were hijacked, I have scanned my system, Kapersky did pick up somthing which it seemed to have removed (see attached picture)

I have decided for peace of mind to reinstall Vista

How can I ensure I have no nasties left on my machine, and importantly also my two external drives 500GB and 300GB USB Lacie external drives.

To make things slightly more complicated, my system has a image of all the important software (VISTA, MS Office etc) on a Linux partition drive, which I can't access, and using the recovery disk, will reinstall everything from this partition (i was not given the CDs)

How can I remove the possibility of any virus, etc on my system before reinstalling?
