One of the ways to disable automatic creation of administrative shares during logon process and securing the workstations, is mentioned as a registry edit: HKEY_LOCAL_MACHINE\SYSTEM\
This does give me the desired affect except one major issue:
It leaves only the manually created shares and IPC$ . In oreder to install SMS/SCCM agents on new machines coming into my network, I need to have admin$ share too. How can I automate that process? Also would appreciate if someone can point me to the adm template for undertaking this task via GPO on my Windows 2003 R2 with XP and vistas workstations.

You could use the code snippet below to remove the administrative shares and then use a login script to create the admin$ share again.
net share admin$
