I'd like to build up a FreeNAS server using an old Laptop with a big USB drive (or two) to serve as the storage area. But I also want to run SubVersion with the repositories on the USB drives. Can I run SubVersion from the FreeBSD instance that is hosting the FreeNAS functionality? In otherwords do both on the same box?

FreeNAS does not ship SubVersion directly. You have to add subversion built for particular FreeBSD version to FreeNAS boot image, i.e. install full FreeBSD and do some dependency tracking using at least ldd and pkkg_info for subversion package, and then use mdconfig to alter FreeNAS image.
