The web hosts I know use their own system.  I did a little search on and found a few recommendations you could look at.

Let me know what you think or if you have a question.  Those are just a few, general suggestions.  I don't have a specific program to personally recommend though.

You can link ACT! to Peachtree or Simply Accounting (and others) as per - http://www.act.com/products/accounting/index.cfm

ACT! can do the reminders and create the invoices in the accounts product
