I will try the software on our 2003 Server tomorrow, to see if 2008 is the problem. I tried moving the database files to the same directory where the QuickBooks program files reside - Same problem.
QuickBooks is not running in Host mode on any of the computers and I only have 2009 Server Manager installed.

I asked Intuit if the Server Manager was supported on Windows Server 2008 and could not get a clear answer. I have that potential issue coming up, but it could be a few months off.
You need to have (or at least should have) the Ledger and its transaction log and associated files in the same folder and on the same server drive that Server Manager was installed in. You cannot install Server Manager in drive C: and keep the ledger on drive D: Check that (although you probably already have done this).
Make sure your QB clients are not running in HOST mode (you can turn that mode off). This will not affect the ability of server manager to scan.
Finally, you need to use the Server Manager from QB 2009, not a prior version.
