Can you please explain exactly what Folders and what Order do you want them in? I'm sorry, you are correct, it allows you to rearrange the Account Folders within the folder pane. You cannot reorder the default Inbox, Drafts, Templates, Sent, Junk, and Trash folders.
The only Folders you can rearrange are ones you have created and named, however to rearrange, you have to number them in the order you want them. I don't know why. But you can't put Testing folder above the Samples folder, unless you put a number before the T.

I use an add-on called Folderpane Tools. /en-US/thu nderbird/a ddon/258

Through it's Preferences, it allows you to move around the folders.
