MS has several documents covering this. You should NOT have an AV file scanning your exchange directories or your M: drive(exchange 2k+). for Virus. You need to specifically run an Exchange AV agent/software for this or you WILL have issuesl.
Might I recomend Trend Micro's Scanmail for Exchange. They also have a nice plugin( Emanager) for SPAM mail.

Are you using the exchange agent with your antivirus software, or just the desktop client software?
If you are using the exchange agent, which is a seperate software piece, it should find them at the server level, and do whatever you have configured it to do with it (rename, cure, delete, etc..)
If you are using the desktop client piece, then it will not clean it from the queue automatically.
At least that is my understanding of the software.
