Help! No files in Windows folder, but XP still loads

Hey Guys,

I have got a really weird problem, I couldn't see any files in C:\Windows, status bar says 0 bytes, 0 objects. Properties on this folder says 0 bytes, 0 files/folders. I can however get into the folders inside it by going through address bar/run. And the system starts up normally. I have got show hidden files and system files enabled.

So I scanned with Symantec Antivirus which found nothing, then i did as scan with Super Ad Blocker, which found a few trojans - winfixer, unknown origin (HKLM/Software/Microsoft/MSSMGR), SVChost fake, something -gen etc. SO I removed them and had to restart to complete removal and got BSOD straight after Windows XP logo at startup.

Then I started up in safe mode and restored to 23 may which was before I installed Nero 7 (which is around the time I started getting popups but only because I was looking for stuff on internet to do with Nero MediaHome & PS3). The system started up but the folder still has nothing in it.

I removed C:\WINDOWS\system32\bgsvcgen.exe just in case as it is unnecessary
