NEW FOLDER.EXE (Unable to see RUN prompt)

I got some virus in the network which was creating NEW FOLDER.EXE in the hard disks of several PCs. The RUN prompt was also not appearing then I found a solution by running the COMBOFIX.exe virus removal tool and it solved my problems in the PCs which had Windows XP Professional or Windows 2000. There is only one PC remaining now and that is actually a server. It is  having Windows 2003 Server and the COMBOFIX.exe does not support this OS. Please help me with an exact solution. I will be very grateful.
