ghmurphy--I am not sure what you mean to ask. Favorites and Bookmarks should run only if you click on them. And assuming these are links to the internet, you should see the webpages as being open on the taskbar (at the bottom of your screen between the Start button and the clock). Just because you see the Favorites list "along the side of the browser" does not mean those Favorites are running until you click on them.
You can hide the list by clicking IE View|Explorer Bar and unchecking Favorites.

No, there is NO way.
That is out of scope for active scripting.
That settings are outside the SandBox to which all scripting is bound.
I have seen at one of my former email provider that they abused that side bar by poping up there their own stuff. The trick was to use some reserved target window name that I do not remember to overload the side bar window with a window.open() method.
