It's possible that you have an add-in that is not functioning properly or has been put on your system with out you being aware of it. \
To Check.
Tools -- Options -- Advanced Options -- click the com adins and if any are listed that you're unsure of you can remove them. If you find out that you wanted that add in after removing you can go back to the same section and click manage com add ins and reinstall.

It has to do with the AV scanning incoming emails.
Or if a copy is left on the server and the sending is intrupted.
This can also happen when you have Outlook Express set to retrieve new mail automatically upon startup and open the default Inbox automatically when you start, too. Both commands download new mail, and if they do it in parallel, you'll see two copies of each message.
In tools options untick send and receive messages at start-up
Check Rules to be sure that copies are not being made to the Inbox, and make sure that all your rules end in "Stop Processing" actions.
Then check the task manager to be sure that there is only one instace of Outlook running. Two instances of outlook.exe running can produce two messages arriving at the same time. You will need to then determine why two instances of Outlook were running in the first place.
Another thing you can do is to delete/remove ALL your e-mail accounts and recreate them. This worked for some people.
Another option is to move the store folder tools options maintinence store folder
