RED 5 stream quality slowly gets worse

Hi,
We are running a webportal from which we stream FLV clips - each clip is created in 3 different qualities (Low, Medium and High) during upload. Everything works pretty well and the stream quality is high - until some time has passed, please have a look at the details below and the further details at the end of the post.

Facts on server side
- RED5 Flash Server on Windows Server 2003
- IIS 6, RED 5 and website on same server
- We stream FLV files from a website (ASP.NET)

Facts on client side
- JW Player 4.6.485
- Whenever the server machine has been restarted the streaming is close to perfect on even slower client connections. We set the prebuffering to 5 secs and after the player
- However after between 24 and 36 hours the buffering isnt stable. The videos starts playing a little, then after approximately 1 sec. the buffering starts. Then the video plays, buffers a little, plays again and so on until its done.

Its very strange and my idea is that this should be some server side issues - especilly because a complete server machine restart solves the issue (only restarting RED5 server doenst help).
