When he is deleting a Sent Item from the local archive (not live mailbox) does he get a prompt about "my mailbox" "all mailboxes" "recipients mailbox"?
I just created an archive, sent three Sent Items to it then went into the Archive (File > Open Archive). Saw the three, deleted two of them. Was not prompted as in the first paragraph. The two messages are in the Trash. I left the archive and returned to my live mailbox. Then I did some stuff with more messages (folder cleaning) and then went back to the Archive. The two items are still in the trash and did not return to the Sent Items Folder of the Archive. I was able to return to the Archive and empty the trash and everything stayed deleted.
Have you ever run the standalone GWCheck? You can get it from your software distribution directory under Admin\utilities\gwcheck. Copy the directory to the local server where the problem archive is located and run it. Choose the radio button for Archive and then input the path. Start with an Analyze/Fix on the Structure and Index and wait for it to complete. Then do another one using Contents. Don't do both at the same time.

Have the items actually been completely deleted, or are they just being moved? The Sent Items folder is a "find results" folder, and will find all sent items regardless of what real folder they are in, so if you try to move something from the Sent Items folder to a new location, they will still show up in the Sent Items folder as well.
Are you using GroupWise Remote Access or Caching mode?
Have you checked to see if these messages still exist in the live mailbox?
