just in case, clarification
the newly revised data (in the BB in this case) would have a newer modification data than the outlook record, causing that alert.

Well he is opening and responding to e-mail from a laptop at his home and from the Blackberry afterhours.
He is only sync'ing with the work laptop, he says, in the morning.
is this possibly our problem. Should he be sync'ing with both laptops?
Excuse my ignorance we are supporting this and have never held one in our hands.

If the user didn't update the indicated record(s) on the Blackberry side, then this would be a common alert. "Hey, your blackberry data is newer than your deskside data, what do you want me to do?

So the question becomes how is the BB data newer than the item on the desktop?

if it was with only the 1 computer (intellisync) it would be puzzling , in that it should be straight forward and everything syncs according to the rules.
if the other computer was being used once in a while and he just did a sync after eons of not doing it on the home computer, it is very possible that BB registered that sync with the present BB data as being newer than the data on this work Outlook.
Or he actually edited all of the BB data in question, before the sync at the office.
Note that Intellisync along with all other synchronization programs like ActiveSync is great when there is only 2 peers. If there are more, funky things start happening and it is possible to have at least duplicates od everything that was sync-ed.
