I would try exporting your current .pst file selecting the option "do not export duplicate items" to a new .pst file.  Then open that .pst file in your outlook profile, make it the default delivery location for mail, then close your old .pst file.  You'll still want to keep the old .pst file for a backup in case you are missing some items or something.

Is exporting .pst "dont export duplicates" really any good?
In my experience not - or maybe Ive just lost faith in Outlooks ability to handle duplicates on export and Import.

worded, I provided you several ways to remove duplicates.  Have you tried them?
don't forget to "Compact" the pst file after you have deleted the dupes.  Otherwise, you won't reclaim the space that was freed up when you deleted the e-mails.

To compact:

1) Right-click the "Personal Folders" text in the "Folder List" (if you renamed the Personal Folder, then just right-click the new name)
2) Choose "Properties for [Personal Folders]" from the drop-down menu.
3) Click the "Advanced" button
4) Click the "Compact Now" button

Note:  If the pst file is large, this might take a while...so consider, for example, initiating it before you leave work and let it run overnight.
