The same pages work fine when run from Firefox. Additionally, I installed the FoxIT PDF Reader and this also won't work in IE. I've also:
1. Upgraded to the latest Adobe Reader (9).
2. Attempted checking/unchecking the open in new window in Adobe.
3. Reset all the settings to the defaults in IE.
4. Added the site as an except in the intranet area.
5. Downloaded the file using Firefox then successfully opened it off the local machine in IE.

this is because of the Add-ons
*
Open Internet Explorer, Tools menu, Manage Add-ons
*
In the Manage Add-ons dialog, select Add-ons that have been used by Internet Explorer
*
Make sure Adobe Acrobat Control for ActiveX (pdf.ocx) is Enabled. If it's disabled, enable the add-on and restart Internet Explorer.
