Lotus Notes upgrade R5 - R6

There was a Lotus Notes upgrade from R5 to R6 in our company. It was/is very confusing for me.
1. step
Approximately 50% of the Lotus clients were upgraded to R6 but the server remained R5
2. step
The sever was upgraded to R6 but the R5 mail template remained at the server.
3. step
( in process )
All the clients must be upgraded to R6
4. step
(in one month)
The Central admin told me that when all the clients was upgraded to R6 the server something (OSD?) will be changed at the server.
My question:
I've now a client R6. It looks like an intermediate state because on one hand the Lotus client bookmark for example is different and the replicator side and welcome side as well but on the other hand it's still R5 design what the other functions are concerned.
What would happen if I change design so that my Notes looks full as R6?
And what about the local archive files of the users when the server will be switched over? ( OSD? )

Thanks for your comprehensive answer.
To summarize what you've written:
The reasonable and recommended way would be to upgrade the server to R6 first, then upgrade all the clients to R6 and then should follow the ODS conversion. Am I right?
Regarding the archive:
The user should perform a design replace.
But what if the user don't make the design replace?
Will he be unable to open the archive after the ODS conversion?
(I experienced very often that when doing a design replace everything was OK except the Inbox became empty)
