I think I've broken my mail template - my new mail does not appear in the inbox - it does appear in all documents though - I've tried replacing design but it does'nt fix it.

Sounds very bizar. However, the easiest way is to re-install Notes. Make a backup of following files to be on the save side:
notes.ini
desktop.dsk
all files ending with .id (it should be only one)
Normally Notes does keep all your settings. Obviously it will overwrite all changes you might have done to one of the standard templates (needless to say that one shouldn't do this in the first place)
It can't be that the design of the template is messed up after re-installation of Notes!!!!
However, try this:
1. Instead of refreshing the design, replace the design
2. If this doesn't help, open the mail database in design, select folders and delete them all
3. select view and delete them all (actually Notes will complain and will keep one view left)
4. Now refresh the design again.
Just delete the standard folders which you find in the template, too. Don't delete your private folders.
The reason for deleting design elements in the database is that a replacement/refresh sometimes doesn't work properly. This is when design elements in a database loose there link to the template. It is a problem since the early releases of Notes and I would call this a bug.
However, your private design elements should have a property set which says "do not allow replace/refresh design to modify". When you select one of your private folders in the folder view, open the property box and select the last tab. There you'll find this option selected.
So unless you don't delete your private folders you're not going to loose them.
