I have recently used a special mail template. I decided I no longer required it and replaced the design to the the standard R5 Mail template. On doing so I have lost some of the folders that were created - is there a way of getting them back.

There is no way of getting them back.
To prevend this the next time there is an option you should check before replacing the design.
In 4.6 it can be found in Design-Folders and is named Design properties - Design - Do not allow design refesh/replace to modify.
This will keep you folders.
The mails that were in the folders are still there though, you can recreate the folders and move the mails from the All documents view back in the folders. Lots of work, I also had the problem once.
