I am trying to have excel auto complete cells that reference another worksheet. I am having the problem that Excel doesn't get the trend correct. Please see the attached sample worksheet for an explanation. If anyone could please let me know why Excel is doing this to, that would be great.

Excel has never been able to do that sort of autofill unfortunately. If you want a quick workaround, enter:
A1: XSheet2!A3
A2: XSheet2!A6
then select both and fill down as far as required. Now select the cells, press Ctrl+H to bring up the replace dialog, and replace X with = to convert to the formulas you want.
You could also use an alternative formula:
=INDEX(Sheet2!A:A, row()*3)
co pied down all cells.
