You can open a SharePoint library in explorer or map it as network drive and use it to upload files. It will preserve the folder structure, but other than that you will have to manually adjust permissions, etc. <br />

For every SharePoint library a user has access to, they can choose to synchronize an offline copy of the documents to their local disk (this is where the SkydrivePro client steps in). Permissions will be based on the SharePoint Online permissions, but you can take advantage of the built in RMS in Office 365 to encrypt documents.

Office 365 is a group of software plus services subscriptions that provides productivity software and related services to its subscribers. Office 365 allows the use of Microsoft Office apps on Windows and OS X, provides storage space on Microsoft's cloud storage service OneDrive, and grants 60 Skype minutes per month.
