Word 2007 Headers - Modifying Built-in + Different headers for different Sections

Hi MS Word Gurus!

When there's a will there's a way, right? Here's what I want to do. I am creating an E-Book (that will eventually be in a PDF version) and would like to use the built-in Word 2007 header/footer "Mod".  I want to change the color scheme of the header & footer for different chapters of the book. I played with things and can change the color by changing styles BUT this changes it for the whole document.

How is the best way to handle this? Setting up a master document or separate documents and then a common index, TOC?
Can I modify the standard version, either by modifying it via the Building block or by some other method and save it out as a different name?
Basically, I need to
1) modify an existing header/footer and save it out as a new one
2) know how to apply these different headers/footers to different sections of one document or sub-documents of a master document; whichever is easier.

If it cannot be done with MS Word, suggestions for programs capable of doing this are welcome.
