Check the preferences on the workstation that the user is using.
Under General (at least in version 7 that I have) there is an option for displaying edit warnings, see if this is checked by default. See if this is unchecked when the user clicks the prompt. Then see if the change is saved after clicking the prompt. Close the doc and check again. This could be a funky permissions issue in that the change is not being saved to the registry or that the application is not reading the change from the correct location.
Try the above with Admin rights ... if this still happens then it is an application glitch, you could try uninstalling the app (make sure there are no old versions still on the system), remove any directory references and you might also want to remove any registry references for Adobe Reader from the application and user sections of the registry. Reboot and then try installing it again.
If this logging in as admin works then it would be a permissions issue for the user account and accessing/updating the registry with the saved setting. This could be an application issue that has locked it down improperly (in which case try the above mentioned steps for admin rights), a policy could be locking it down ... but then other users should be experiencing this, try a GPUPDATE /FORCE, log off and then have the user try again. Or there could be an issue with the registry or user account. For the first of these 2, try the steps from above. For the second part, try creating or logging in with a new/different user account with the same permissions as the user having a problem. If the new user has the same issue then try the application removal and clean up. If the new user does not have the problem then this could be a problem with the user account. The easiest way to fix this is to backup the user account into (log in to the machine as a local admin and then make a copy of the profile directory), delete the account or account profile and recreate the account/have the user log in and create a new profile. If you grant the user permissions to the back up directory then they can copy the files they need while logged in as themself. They will still need to reconfigure any application settings/preferences that they had.
