Observe that the characters (1 and l) show thicker and incorrectly proportioned when I output my AI document as a PDF. I have converted the AI document to an outline before saving as a PDF and the same issue happens. I tried both 1.) Using PDF maker print driver and 2.) Saving as a PDF file format with the AI native converter and the problem happens both ways.
I'd love to be able to create a PDF document without these characters getting incorrectly sized.

Does it also happen when the PDF is printed? You may just be running into issues with the PDF Reader's onscreen rendering.
