For whatever it worse.
There a bit of misunderstanding on both major opponents sides.
In reality file format is not PDF, bc Illustrator is asking if u want it to be compatible. More of that, try to open real PDF in Illustrator or .ai in Acrobat and u'll see immediate differences as far as ability to edit either one.
YES, u can open it but go in and try to make some changes to gradients and masks, line fills, patterns, styles, color toning, filters, effects, etc.

So when we conventionally speaking "native" we meaning not back-end development standards but format that will keep EDITABLE structure of originated file from the moment of its creation.

Although Adobe as well as may be some other brand will do as much as possible to make their branded format cross-accessible, such as Copy/paste of elements/layers from Photoshop to Illustrator and back, or same thing from/to Flash.

In this case we can say Adobe Illustrator has no native format, bc u may simply save it as an SVG - and pretend it to be a PDF as well?
