you need to fix the recipient policy so that users have the correct PRIMARY email address which will show the proper email address to users they send to. once you fix the recpipient policy it would be a good idea to go into each users account properties in AD users and computers, email addresses tab, and manually select their real SMTP address and choose set as primary.
