Check the filter in the upper right hand corner make sure it says "messages" not "unread messages in this box" that's what happened to me

We have a user whose exchange 2003 server based email seems to be disappearing in his outlook profile. Both outlook and OWA are being affected.

You need to assure us that this is happening in OWA when there is no risk that this guy has got Outlook open somewhere else.
In exchange system manager how many mails has the guy got in his mailbox? Whatever your answer I'd make a full trawl in all of your likely locations for PST files. Then I'd check the view filters. Then I'd check on the properties of the account to make sure that there isn't a forwarder set on the account. That last one isn't likely as mail wouldn't even be seen in the inbox in the first place. Lastly what about rules on the mailbox to do forwarding or moving into sub folders?
I'd anticipate that you would have done some diagnostics but since you haven't posted any information about diagnostics you have already carried out I've had to point you towards the very basic checks first.
