I think default installations of exchange do not allow admins access, you may have to set pemissions on the mailbox from active directory...make sure there is a checkbox for delete mail store.

Cannot Delete Orphaned Exchange 2003 Mailbox
I have about 25 users in a storage group, who no longer have active directory accounts but I am unable to delete their mailboxes. I have attempted running the cleanup agent, changing the item rentention to 0 days, but they will not go away.
The log result when trying to delete is "You do not have the rights required to complete the operation". I have full administrative privileges.

I have complete exchange admin rights. I can do anything on the server just not get rid of these mailboxes. And there are no user accounts in active directory as I initially stated, so I can't set any type of permissions. Apparently, their AD accounts were deleted without marking their mailboxes for deletion.
I was able to get this issue resolved. I had noticed the user accounts in the NetIQRecycleBin in Active Directory, however I did not have access. We use a third party tool called DRA, so I located the deleted accounts in the recycle bin, restored, deleted the mailboxes and then redeleted the accounts. Ran the cleanup on Exchange and mailboxes marked for deletion and then purged.

Do you have exchange organization admin permissions, or I think 2003 is enterprise admin permissions / domain admin permission as well as regular aministrative permissions?
Also sometimes the permissions on the mailboxes can be changed - did you look at the mailbox permissions to see if within your admin privelages there is any deny's set.
