Exchange Server won't boot - raid controller conflict

Hello,
the short skinny.  I rebooted my exchange server tonight after installing an update and it won't boot into windows  NTLDR: Couldn't open drive multi (0) disk(0)rdisk(0)partition(1).   I choked.  I have 2 promise raid controllers.  I disconnected the disks from  the NON-BOOT controller and it boots into windows.  Turn off and connect the disks and it flickers at the point of windows and gives me the error.  Bios points to the first raid controller.  

I'm stumped!
Any ideas?
I am going to update the motherboard bios (tx2300 bios is the most recent)

More details
This is a windows 2003 server on an asus motherboard.  Been working great for 3 years.   It's always been configured with RAID 1 using the onboard Promise 378 raid 1 sata controller (ASUS motherboard).  It's simple but has worked.   Recently due to disk space needs (2 months ago), I installed a PCI Promise tx 2300 sata raid controller.  I put in 2 500GB sata disks as an additional raid 1 array (drive D) for my data.  

Because these can be finicky with booting, I didn't transfer any data to it until I was able to boot off my original array and configure this as the D drive.   Rebooted a number of times and never had any boot problems.   So I moved my data to this disk and it's been fine.

Well today, I installed .net framework 2.0 sp1 update and rebooted.   Suddenly I can't boot.   I get those errors.  It's before the OS boots, so it was coincidence with the .net update.  I uninstalled it just in case.  No dice.  

I'm wondering if I can plug in the sata cables after it's in windows?   I won't do it right now.  I know that is usually a bad thing with non-hotswap devices.
Help!

Have you tried updating the firmware on the PCI Promise TX 2300 controller?

You can dismount one of the disks, and attach it to another PC,so you can see if the data is intact.If the FILE SYSTEM is corrupted probably this is the problem.It's raid 1 so you can see the data without problems on another PC.

Did you get in the bios to make sure it is a none boot controller?
Get in bios and disable boot option for your controller (none boot one). In the POST boot hit ctrl - F when you see Fastrak tx2300.... check controller configuration and disable boot option if you see it there.

If the above suggestion does not fix your problem (some model does not have boot option), you may have to physically move the controllers to different slot. Make sure you always sit your boot controller in a priority order before the none boot controller, so in this case, you move both controllers from 1, 2 to 2, 3....

-Yes...latest firmware on the tx2300...even bought another one...but same issue
-Disks and data are good.   Boot Raid array looks good with the drives on tne 2nd one attached.  2nd array looks good if I put in another system.
-no options on the controller firmware to make non-boot...unfortunately.  The main bios is set to boot from array 1
-moved controllers around with no joy already.

I ended up putting a single large disk (non-raid) to the 3rd port on the motherboard sata controller (non-raid).   Configured as D drive in windows.   Booted 2nd array in another system and copied data over (exchange database, etc.).

Then I was able to boot and voila, exchange loaded.  Problem is I have a non-raid protected data drive.
I am building another server and going to move everything over to it.

Thanks for the ideas.

I'm going to accept the solution and award points to close out this post but none of the reply posts was a solution for the problem.  Just to be clear for future searchers on this problem.
