local FQDN not being seen as Intranet zone.

Hello

Have a problem where accross our entire network the local FQDN that contains all our users and all our desktops and servers are not being seen as belonging to the Intranet zone, but rather an untrusted Internet zone.  for example every server that would be a memeber and have an AD computer account would be desktop.mycompnay.net, it is *.mycompany.net that is showing up as an Internet zone.  Which in turn is prompting every user that uses an in house webbased app to be prompted for user/pass.

I do understand that you can add item to the Intranet zone either by the tools option in IE and also by group policy.  But our worry is that something larger is broken and that by fixing it in that manner is a band-aid and not a fix to the actual problem because by default the local FQDN where the domain controllers reside should be default be treated as a Intranet zone...... shouldnt it?

any help is greatly appreciated.
