Let's say I have 4 sites in my 2003 Active Directory; Site1 to Site4
If I look at AD Sites and Services, I can see Site links between Site1-Site2, Site2-3, Site3-4.
There are no individual site links between some of the sites.
How do I work out the Cost then between these sites without explicit site links? Is it the least cost of getting there using other hops? Or the highest cost of getting there?

Generally the cost would be based around the speed of the link between the sites and would only really be useful in a full web replication topology. As it stands in your "theoretical scenario" cost is irrelevant because there is only one way to go between sites. To get from 4-1 you have to go through site 3 then 2. That's the way the links are. If however you had a high speed link direct between site 3 and 1 it might be lower cost to replicate from site 4-3 and then direct to 1 from there. Generally AD would work this out for you, but you could manually configure replication links additional to the ones that are already there.
The preferred route has the lowest cost, could be least hops, most bandwidth that kind of thing.
