How do I FTP between disparate servers (non-networked) - suitable FTP product?

I am working with two 2003 Server(s), needing to move data both ways across the Net on a schedule (likely hourly), using FTP. So far, I am unable to connect and have visibilty to the desired destination path in order to test the transfer. When I am able to connect to ftp.servername.com, (as defined in FTP Sites under IIS)I still cannot navigate to the desired location. I have been using a trial of Ipswitch's Pro product. Can someone suggest a better alternative or the correct method to use this product?
