Best way to transfer files to and from a remote Linux Apache Server?

Hello!  I am wanting to change files on my dedicated Linux Apache server that is hosted far away.

Right now I am using Virtuozzo file manager to download the httpd.conf file, edit it with WordPad and then re-upload it through Virtuozzo.  But I'm wondering if there are other better ways to do this, like using PuTTY?  I know FTP has these capabilities but it doesn't have access to the entire system like the config files, isn't FTP usually just for the web page directories such as httpd?Start Free Trial
